What happened to the dark elves in The Silmarillion?

Dark elves (Moriquendi) are not a reflection of their character (meaning they are not evil) but only because they never left with the other elves to see Valinor before the 1st age. Thus they lived only under the light of the stars in the dark since the valar did not light Middle-earth until later. They are still present in Middle-earth during all the ages and are still considered dark elves even though they live under the sun and moon. They prefer the stars.
Initially the dark elves were influenced by Melkor's lies and were suspicious of Oromë when he came to Middle-earth to bring the elves to Valinor. They are not evil however and have the essential goodness of all the 1st born.
To answer your question simply. Nothing happened to the dark elves in the Silmarillion except that of the above.
Also, Eöl's epithet (the dark elf) was no doubt influenced by the fact that the Sindarin Elves to whom he belonged were of the Moriquendi, the Dark Elves who had never seen the light of the Two Trees of Valinor.

This is what the Encylopedia of Arda says about dark elves:
The Dark Elves are often equated with the Avari, who refused the summons of the Valar and remained in the darkness of Middle-earth. This is not strictly correct; 'Dark Elves' also include those such as the Nandor and Sindar who started the Great Journey to Valinor, but never came there.
The Avari: 'The Unwilling'; those of the Elves who refused the summons of the Valar to dwell in Valinor, and remained in the dark wilds of Middle-earth. Some of the Avari, it is said, were corrupted by Melkor in ancient days to become the progenitors of the race of Orcs. This has not been proven.

The Silmarillion is the history book of Middle- Earth in a way. it has the beginning of the Elves and the making of the world before Men. It took me a long time to finish it because it was hard reading, but worth it! ;D You should read it Larien! ~ShadowKeeper (wow Elrond's good!)
